Is there a simple way to remove all User Groups from a vault rather than having to delete them individually? We create a copy of a vault but have brought all the groups over as well by mistake.

These can be removed via our API, if you have developers.
Otherwise: no. Currently not. But we are looking at the future of M-Files Admin and these sorts of mass operations are one place that we could bring significant improvement. This is a longer-term goal though so won't help here.
Thank you, Craig. I think my learning next time is to be careful about what I copy across when creating a new vault to ensure that it is only the information that I need rather than the fullness of a new vault.

It happens, and it's natural to think "it's better to get more and remove things than less and need them!".
But yes, if you do have a vault with huge numbers of certain types of vault structure - like user groups - then sometimes being a little more surgical is best.
