When an object transitions to a new workflow state, a window pops up soliciting the user for a comment. Is there a way to trigger this comment window at other events, like when a document is checked in? Any suggestions would be greatly appreciated!

In M-Files Desktop user-specific settings you can enable a comments prompt at automatic check-in, see if that would meet your needs.
Since this is a user-specific setting, it only affects the current Windows account. If you want the comments prompt for all users, you can export these settings and distribute them for instance via Windows group policy.
