I have a requirement from the business users that I'm not sure can be done. We want to limit visibility of certain documents in an explorer widget based on a piece of metadata. If a document is flagged, the some external users can see the document, but others cannot. Is it possible for external users to have different permissions to the same hub?

Yes it is possible. You can create in your widget filters that can rely on live information from Hubshare, for example, if a Document object has a property like "Contacts" containing a list of Contact objects (meaning, persons supposed to see the document) and the Contact object has a property "Email address", you could have in your widget a filter like this:
