If I set permission at the document level, does this overrule the Class Permission?
For Example, Class 'First' has permissions for Group A to edit.
Then at the document level, I selected a specific document in Class 'First' to be read only for Group A.
Will group A be able to edit the document? Will Group A be able to put the document in a workflow?
Effective permissions are a combination of all your permission settings. You can think of permissions as layers: the user must get rights through all the layers (the document's own permissions and the automatic permissions from the class), so if they have read-only rights from the document level they won't be able to edit it.

It should be easy to test this, you can check the effective permissions from the client and see what rights each user has.
